Yes, as long as every plane has a valid landing spot.
To quote the Pacific 1940 rulebook [page 8]:
Sea zones are either friendly or hostile. Friendly sea zones contain no surface warships belonging to a power with which
you are at war. Hostile sea zones contain surface warships belonging to a power with which you are at war (this does
not include submarines and transports)
So, IF the US and Japan are not at war, then it sounds to me like I could move an American fleet through (or even stop in) a Sea Zone that contains Japanese warships. (or vice-versa)
