As always I can only comment with regards to the boardgame rules.
The “sea units starting in hostile seazones”-rules do not apply here, as the seazone is not hostile (it is actually friendly), as the enemy warship (submarine) is not a surface warship.
So instead of attacking the US sub can choose to ignore the Japanese sub and perform a regular combat move - if possible. In case it didn’t do anything during Combat Move phase it of course should be able to move during Noncombat Move Phase.
I mention @JuliusBorisovBeamdog here, who maybe has further insights regarding the software code.

Hm, you don’t say which Operating System you are using.
Let us assume you use Windows.
Depending on your Windows version you need to install either the
TripleA_2.5.22294_windows-32bit.exe
or the
TripleA_2.5.22294_windows-64bit.exe
file.Same applies to newer Versions of TripleA.
The older your Windows is the higher is the probability that you need the 32bit setup file.
In any case you should uninstall the program that is not working and reinstall TripleA.
Also, yes try the other versions you have and see if those problems occur, too.Good luck.

Which TripleA version are you trying on which Operatings System?
(Exact versions please).Usually you don’t need a specific Java, as TripleA comes with an own bundled Java.

RE: socket error
This error usually occurs maybe due to connection time out, virus scanner interference or firewall blocking. Your home PCs and your office PC might be configured differently. Maybe different OS, different settings, whatever.
Have you always experienced this issue at home? What OS do you have at home, what Antivirus, any Firewall setting that block outgoing connections for TripleA? Any special configuration of your router?
Also which version of TripleA do you use?

Why not? The fighters’ attack takes place during Italy’s turn. When an enemy power attacks Southern Italy scrambling occurs as a defender’s move at the end of the attacker’s Combat Move Phase.

From what do you want to retreat? There is nothing to retreat from in an empty sea zone.
Unloading is mandatory, otherwise it would not have been a legal combat move.

No, I am sorry you are not. As long as the power has units to move it can move them and conduct combat. Also (even without remaining units) its capital can be liberated, what brings the power completely back to the game (see the “Capturing and Liberating Capitals” rules).
There is no absolute elimination.

Sure.
Either increase (e.g. double) the _XmX and _XmS-settings inside the file
‘triplea.vmoptions’ to be found in the TripleA-installation directoryor download and install the current pre-release that got rid of the XmX and XmS settings in favor of a more dynamical assignment depending on the system RAM.

I thought defending fighters on carriers crashed without carrier to land on?No. I have no clue how close to the boardgame rules the Beamdog variant currently is, but here it seems to follow the OOB rules:
A fighter based on a defending carrier must land on the same carrier if possible after the battle. If that carrier is destroyed in combat, it must try to land elsewhere. It must land on a different friendly carrier in the same sea zone, move 1 space to a friendly territory, island, or aircraft carrier, or be destroyed.
(Rulebook, page 26)
