Just wondering can you scramble against enemy ships sailing through your sea zone? Ie German planes in the uk can scramble to intercept American ships sailing through sea zone 110.

No.  The defending power may scramble only at the end of the combat move, after all combat moves have been finalized by the attacking nation and prior to any rolls for combat.  At that point, the ship sailing through is in another seazone.
